What is meant by warding this website?

I understand protection just trying to understand it as applied to a website.

It is exactly that, protection for the website. Wards can be placed on almost anything you can imagine.

Yes in a sense. Supernatural or otherwise from outside people or forces.

It's just something I would think of off the top of my own head but it does make sense that any means if communication even the internet should be protected.
